Answer
You would do that in the video editing software.
Here's a quick how-to guide for windows movie maker & imovie:

Answer
The majority of stop motion programs have features that concentrate on making the stop motion process quicker and easier. They'll usually have some sort of timeline, live video preview, onion skinning, etc. While the better programs will have an audio track where you can import a soundtrack like dialogue in order to help sync your animation to audio, none of them have the full range of capabilities that an audio editing suite or video editing suite. You're especially not going to find a free program that has the features of a 3 separate software suites in one program.

What the majority of people do is compile and fine tune their animation in a stop motion program, then take the video into video editing software to do the larger cuts, transitions and editing. Stop motion programs make it easy to edit, delete, add and rearrange individual frames. Typically, working with individual frames is a hasle in straightforward video editing programs because they weren't made with frame by frame animation in mind. Usually you can import sound in a video editing program, but if you need to do some heavy duty sound mixing and splicing you'd probably be better off doing it in a sound editing program (then importing that sound into a video editing program to put your entire movie together).

To actually frame-grab and compile the movie, I'd suggest using Monkeyjam if you're on a PC. It's free.

AnimatorDV: Simple+ became freeware.

If you're on a Mac, you could try Framethief or FramebyFrame (both free).

For free video editing, you can try:

Windows Movie Maker 2 (regular Windows Movie Maker sucks. You should at least upgrade to WMM2 which has better features and more options)

VideoMach

VirtuaDub

Avidemux

To do sound editing, you should give Audacity a try.
